RDML7: qPCR data import, conversion, validation, and export
Description
'RDML7' provides S7 classes and a functional API for Real-time PCR Data Markup Language (RDML) data and several instrument/vendor formats. The canonical API uses lower camel case and value semantics: functions that modify an object return a new 'rdmlType' that should be assigned back.
Main workflow
A typical workflow is:
1. Read a file with 'readRDML()'. 2. Inspect it with 'summary()' and 'validateRDML()'. 3. Build a metadata table with 'asTable()'. 4. Extract curves with 'getFData()'. 5. Modify or add curves with 'setFData()'. 6. Export with 'writeRDML()'.
Use 'listRDMLFormats()' to list registered file formats and their capabilities.
Value semantics
RDML objects are S7 value objects, not mutable R6 environments. Therefore:
“' rdml <- setFData(rdml, fdata, description) “'
rather than relying on in-place reference mutation.
File-format registry
Built-in readers cover RDML/XML and several vendor/table formats. The registry is extensible through 'registerRDMLFormat()' and 'loadRDMLModule()'. Third-party importers may return either an 'rdmlType' directly or an 'rdmlImportData' intermediate representation.
RDES
RDES (Real-time PCR Data Essential Spreadsheet Format) is supported for import and export. It is a UTF-8, tab-separated format for one run, with amplification and melting data stored in separate files. See 'vignette("RDES", package = "RDML")'.
Legacy API
Historical names such as 'AsTable()', 'GetFData()', 'SetFData()' and 'MergeRDMLs()' remain available as compatibility wrappers. New code should use the camelCase API.

value |
'character(1)' or 'NA'. Annotation value. |
Format
An S7 class.
Value
An S7 object of class 'annotationType' representing the documented RDML schema element. Constructor arguments and object properties describe the element's structure and meaning.

'sampleType'
Represent RDML structure as a dendrogram
Description
Groups stored data hierarchically by experiment, run, target, sample type, and curve type ('adp' or 'mdp'). Leaf labels contain the number of matching reactions.
Usage
asDendrogram(x, ...)
Arguments
x |
An [rdmlType] object. |
... |
Reserved for method-specific extensions. |
Value
A base R 'dendrogram' object. An empty RDML object returns an empty dendrogram; plotting it produces a warning.
Arguments for the 'rdmlType' method
- 'plotDendrogram'
Logical. Plot the dendrogram immediately? Defaults to 'TRUE'. Use 'FALSE' to build the object without opening a graphics device.
See Also
'summary()'
Examples
rdmlFile <- system.file(
"extdata", "BioRad_qPCR_melt.rdml", package = "RDML7"
)
rdml <- readRDML(rdmlFile, showProgress = FALSE)
tree <- asDendrogram(rdml, plotDendrogram = FALSE)
tree
Build a metadata table from an RDML object
Description
Creates one metadata row for every target-specific 'dataType' stored in an RDML object. This table can be inspected directly or supplied as 'request' to [getFData()].
Usage
asTable(x, ...)
Arguments
x |
An [rdmlType] object. |
... |
Named expressions defining additional columns. Expressions are evaluated once per 'dataType'; see **Custom columns** below. |
Value
A keyed [data.table::data.table] with 'fdataName' followed by the selected built-in and custom columns. Positions use canonical plate labels such as 'A01'.
Arguments for the 'rdmlType' method
- 'columns'
Character vector selecting built-in columns, or 'NULL' for all built-in columns. Available values are 'expId', 'runId', 'reactId', 'position', 'sample', 'target', 'targetDyeId', 'sampleType', 'adp', and 'mdp'.
- 'namePattern'
Character template or expression used to create the unique 'fdataName' for each curve. Character templates use '{field}' placeholders, for example '"{position}_{target}"'.
- 'includeHidden'
Logical. Include experiments whose identifiers start with '.'? Defaults to 'FALSE'.
- 'treatNullAsNa'
Logical. Convert 'NULL' results from custom expressions to 'NA'? Defaults to 'FALSE'.
- 'default', 'addColumns'
Deprecated compatibility arguments for named lists of base and additional expressions. New code should use 'columns' and named expressions in '...'.
Custom columns
Expressions in '...' can use the scalar values 'expId', 'runId', 'reactId', 'position', 'sample', 'target', 'targetDyeId', 'sampleType', 'adp', and 'mdp'. They can also inspect the current 'experiment', 'run', 'react', and 'data' objects and the top-level 'samples', 'targets', 'dateMade', 'dateUpdated', 'id', 'experimenter', 'documentation', 'dye', and 'thermalCyclingConditions' collections.
Named custom columns may be referenced by 'namePattern' placeholders.

Serialize an RDML object to XML
Description
Serializes standard RDML properties. Package-only extension fields are kept in memory but are not emitted as non-standard XML elements.
Usage
asXML(x, ...)
Arguments
x |
An [rdmlType] object. |
... |
Arguments passed to the method. |
Value
Without 'fileName', a character scalar containing XML. With 'fileName', the serialized XML is returned invisibly after the file is written.
Arguments for the 'rdmlType' method
- 'fileName'
Optional output path. If omitted, return the complete XML document as a character scalar. A '.xml' path writes plain XML; other extensions, normally '.rdml', write a ZIP-based RDML archive.
- 'loss'
Policy for package data that standard RDML XML cannot represent: '"warn"' (default), '"error"', or '"allow"'.

Extract fluorescence data
Description
Extracts amplification or melting curves either from one [dataType] object or from a selection of curves in an [rdmlType] object.
Usage
getFData(x, ...)
Arguments
x |
A [dataType] containing one target-specific result, or an [rdmlType] containing complete experiments. |
... |
Reserved for method-specific extensions. |
Value
A [data.table::data.table]. See **Output columns** for the shape returned by each method and argument combination.
Method arguments
- 'dpType'
Character scalar accepted by both methods: '"adp"' for amplification data or '"mdp"' for melting data. Defaults to '"adp"'.
- 'request'
For an 'rdmlType', a data frame normally produced by [asTable()]. It must contain 'fdataName', 'expId', 'runId', 'reactId', and 'target'. Additional columns are retained in long output. If omitted, 'asTable(x)' selects every stored target result.
- 'longTable'
For an 'rdmlType', return one row per measured point with request metadata repeated ('TRUE'), or a wide table with one fluorescence column per 'fdataName' ('FALSE', the default).
- 'includeMissing'
In long form, retain requested metadata rows that have no curve of the selected 'dpType', filling point columns with 'NA'? Defaults to 'FALSE'. It has no effect on wide output.
Output columns
For a single 'dataType', amplification output has 'cyc', optional 'tmp', and 'fluor'; melting output has 'tmp' and 'fluor'. A missing curve returns an empty table with the appropriate coordinate and 'fluor' columns.
For an 'rdmlType', wide amplification output begins with 'cyc' and may include 'tmp' when temperature is unambiguous for every cycle. Wide melting output begins with 'tmp'. Remaining columns are named by 'fdataName' in the order requested. Long output joins the request columns to 'cyc'/'tmp' and 'fluor'.
Duplicate 'fdataName' values are replaced by unique names constructed from 'expId', 'runId', 'reactId', and 'target', with a warning.

Merge multiple RDML objects
Description
Merge two or more [rdmlType] objects recursively.
Usage
mergeRDMLs(..., dataConflict = c("incoming", "base", "error"))
Arguments
... |
Two or more 'rdmlType' objects, or a single non-empty list of 'rdmlType' objects. |
dataConflict |
Conflict policy for duplicate target data: '"incoming"', '"base"', or '"error"'. |
Details
The **first** RDML object is used as the metadata base. Every subsequent object is merged into the accumulated result from left to right:
'mergeRDMLs(rdml1, rdml2, rdml3)' is therefore equivalent to 'merge(merge(rdml1, rdml2), rdml3)'.
The function accepts either RDML objects as separate arguments:
'mergeRDMLs(rdml1, rdml2, rdml3)'
or a single list containing RDML objects:
'mergeRDMLs(list(rdml1, rdml2, rdml3))'.
Top-level keyed metadata ('experimenter', 'documentation', 'dye', 'sample', 'target', and 'thermalCyclingConditions') keep the definition from the accumulated base object when the same key is present in both objects.
'dataConflict' applies to duplicate target data within the same reaction:
- '"incoming"': replace base data with data from the current incoming object. With multiple objects, later objects therefore have higher priority. - '"base"': preserve data already present in the accumulated base object. With multiple objects, earlier objects therefore have higher priority. - '"error"': stop at the first duplicate data target.
Value
Merged 'rdmlType'.

Add or replace fluorescence data
Description
Adds wide fluorescence data and its metadata to an [rdmlType]. Missing experiments, runs, reactions, samples, targets, and dyes are created when enough metadata are supplied.
Usage
setFData(x, ...)
Arguments
x |
An [rdmlType] object to modify. |
... |
Reserved for method-specific extensions. |
Details
New runs receive a conventional 96-well format, or a 384-well format when numeric reaction identifiers exceed 96. Each fluorescence column must have exactly one matching description row; undescribed columns are skipped with a warning and duplicate descriptions are an error.
RDML objects use value semantics: this function does not modify 'x' in place. Assign the returned value.
Value
The updated [rdmlType] object.
Arguments for the 'rdmlType' method
- 'fdata'
A matrix, data frame, or [data.table::data.table]. The first column contains the coordinate ('cyc' for amplification or 'tmp' for melting); every other fluorescence column is matched to a row of 'description' through 'fdataName'. For amplification data, an optional column named 'tmp' is stored as per-cycle temperature unless explicitly described as a fluorescence series.
- 'description'
A metadata table with one row per fluorescence column. Required columns are 'fdataName', 'expId', 'runId', 'reactId', and 'target'. 'sample' is required when creating a new reaction, and 'targetDyeId' is required when creating a new target. Recognized optional columns include 'sampleType', 'targetType', 'cq', 'meltTemp', and 'quantity'.
- 'fdataType'
Character scalar: '"adp"' for amplification data or '"mdp"' for melting data. Defaults to '"adp"'.
- 'conflict'
How to handle metadata that disagree with existing RDML objects: '"error"' (default) stops, '"keep"' retains existing metadata, and '"replace"' updates it. Fluorescence curves supplied in 'fdata' are written for their selected 'fdataType'.

Semantically validate an RDML object
Description
Checks duplicate keys, dangling references, and fluorescence-curve consistency in addition to S7 property validation.
Usage
validateRDML(
x,
level = c("full", "structure", "references", "data"),
action = c("return", "warn", "error")
)
Arguments
x |
'rdmlType'. |
level |
Validation scope: '"structure"' checks duplicate identifiers, '"references"' checks links between RDML objects, '"data"' checks curve coordinates, and '"full"' performs all checks. |
action |
'"return"', '"warn"', or '"error"'. |
Value
A 'data.table' of class 'rdmlValidation' describing issues.

Write an RDML object through the file-format registry
Description
Write an RDML object through the file-format registry
Usage
writeRDML(
x,
fileName,
format = "auto",
overwrite = FALSE,
loss = c("warn", "error", "allow"),
...
)
Arguments
x |
'rdmlType'. |
fileName |
Destination path. |
format |
Registered name/alias/extension or '"auto"'. |
overwrite |
Replace an existing destination. |
loss |
Loss policy: '"warn"', '"error"', or '"allow"'. |
... |
Format-specific arguments. RDES supports 'expId', 'runId', and 'rdesType = "auto"', '"adp"', '"mdp"', or '"both"'. |
Value
Writer-specific result, normally an output path invisibly.

Arguments
name |
'character(1)' or 'NA'. Name of the external reference system. |
id |
'character(1)' or 'NA'. Identifier in that reference system. |
Format
An S7 class.
Value
An S7 object of class 'xRefType' representing the documented RDML schema element. Constructor arguments and object properties describe the element's structure and meaning.
Properties
- 'name'
'character(1)' or 'NA'. Name of the external reference system.
- 'id'
